Well, there have been many Great OTK decks throughout the history of Yu-Gi-Oh! Here are what I think are the 4 best, and this thread is your chance to vote for the best OTK of all time. So, here they are:

1. Magical Scientist OTK/FTK
Cards Required:
  • Magical Scientist
  • Catapult Turtle

It is as simple as those 2 cards. The OTK works on you getting these monsters on the field. Then, Scientist's effect lets you summon upto 7 level 6 Fusion Monsters to the field. If these monsters have 2200 attack each, then launching them all with Catapult Turtle gives:
LP: You - 1000, Opponent - 300.
You then launch the Turtle and Scientist for game.

The OTK was pulled off traditionally by special summoning a monster somehow and then activating Last Will. Tributing that monster for the Turtle would then let you search and summon Scientist through Last Will. However, if this was legal now, we have many other ways of special summoning two specific monsters to the field, such as Reasoning and Monster Gate, and Destiny Heroes of course.

2. Yata-Lock/Tsukuyomi-Lock
Cards Required:
  • Yata-Garasu

  • Time Seal
  • Mask of Darkness
  • Tsukuyomi

Ok. Now, this option is actually 2 OTKs. However, they both work on the same principle of stopping your opponent draw anything. Yata Garasu is a powerful monster that will stop your opponent drawing a card next turn if he deals damage. Yata basically worked by clearing your opponent's hand and field to as great an extent as possible, and then continually summoning and attacking with Yata (it being a weak Spirit who returned to your hand in the end phase).
Time Seal is a normal trap card that skips your opponent's draw phase. Mask of Darkness's flip effect allows you return Time Seal to your hand and Tsukuyomi allows to flip a monster face-down each turn. This loop lets you continually re-use Time Seal to do the same as Yata's OTK.

Both of these have been dominant decks before the key cards (Yata, Tsuku and Time Seal) were banned. I've grouped them because they win by the same win condition.

3. Cyber Stein OTK
Cards Required:
  • Cyber Stein
  • Blue-Eyes Ultimate Dragon/Cyber End Dragon
  • Megamorph/Limiter Revomal

4. TundOTK
Cards Required:
  • Dark Magician of Chaos
  • Spell Economics
  • Dimension Fusion
  • Toon Cannon Soldier/Cannon Soldier/Shadowpriestess of Ohm/Mass Driver/Catapult Turtle

I'll add details for the other two later (can't be bothered right now Razz).

Scientist OTK is by far the best and the most reliable. When it was legal, people only ran 5 Monsters in the deck (1 Scientist, 3 Catapult turtles, 1 Sangan).

It was the most effective and reliable OTK and a very good FTK too. Easily takes the top spot just becuase of how easy it was to pull off

Batteryman OTK is nowehere near as good as the four I've mentioned. All of the four I've mentioned here have been so critcal to the meta that the key cards have been banned to stop them being used. For example, the first few Shonens of this format were dominated by Explosion FTKs, and TundOTKs, so Dimension Fusion was banned to kill them, and slow down DAD at the same time.

Andy is right, the Best OTK consist of cards that that have had to be banned because they are just too powerful.

If we considered other OTKS, we would be here for a while as Zombies, Lightsworn, Six Sam,  Any deck that uses Return could be considered and OTK
